This is how we done it as aspseek.com - just have a couple of entries in
crontab which makes a process fully automatic. index works for about a
week, then index -E, index -D runs, and the process continues. So, we have
a freshly updated searchable database every week. This process can be
performed at a different intervals, say, beeweekly, monthly or every day -
it's up to you to decide.

aspseek.conf is read by 'index' binary upon the startup, and the only way
to re-read it again is to restart 'index'.
